How do I remove files from Fontcase Library.vault?
I have deleted many files from within my Fontcase Library.vault folder and they still appear in Fontcase. Why is this?
I have far too many fonts in FC which is causing me to see the spinning beachball of doom whenever I look/scroll around my library and when I delete more than 10 fonts at a time from within the app.
EDIT: Even after I click on the Generate Previews I can see previews of fonts that should not be there.
EDIT 2: When I click view in Finder FC cannot find the fonts. So where are the Previews coming from?

Inappropriate?The previews are cached in ~/Library/Caches. Generate Previews only generates those that are missing so that explains why you still see the previews from missing fonts.
You should not delete fonts yourself from the vault. The best way to do so if Fontcase is too slow is to go to the list view, cmd+J to switch off the preview column and then delete them from Fontcase.
Fontcase will ask if it should also rmove the files. The vault is like your iPhoto Library; don't mess with it

I was having the same problem due to a simple fact. There isn't any "remove fonts" when you ctrl-click a font. It took me 30 minutes before I realised I should press the delete button.. i know it's a silly question, but maybe you should add a "remove font(s)" in the ctrl-click context menu?

Inappropriate?You are probably right yes. There should be a delete in the contextual menu, although there is a 'delete' in the edit menu which works fine.
