Export as...
If I export as a .flv or .mp4 file etc, will I lose the animations or any interactivity? (As opposed to exporting as a .fly file?)

Inappropriate?If you export to a video -- you will get just that a video file. it will not retain the button clicks or interactions, and the animations will be converted to movement on the video. Due to data rates and other settings, some animations will look great on the video and others may become choppy or blurry. It's best to avoid animations with large images when your goal is to create a video. Dissolves and scales generally work better on video than moves or wipes, but it may take some trial and error.
While you will lose the interactions, you can click on the story while it is in the Screen Recorder window, so your can act like a typical user of an interactive Story, and the video will follow your interactions. It's easier to do than describe. Just click while it is recording.
