Bookmark Disconnect - Organiser v Menu

Using Safari 4, and having uninstalled Xmarks, there is now a disconnect between the bookmarks menu and the bookmarks "organiser". I have reinstalled Safari, deleted bookmarks.plist, imported backed up bookmarks - all o which has left me with a full "organiser" and an empty bookmarks menu.

Any thoughts?
