Looks like it's time for an update to this question!
Back in Firefox 2, complete loss of the Firefox bookmark collection could very rarely occur due to the way bookmarks were stored. To help fix these cases of catastrophic loss, Mozilla changed the way bookmarks are stored in Firefox 3, so you'll usually rarely see the same behavior in Firefox 3.
However, there are still occasional problems--sometimes you'll see something like bowens40, where newly-added bookmarks don't show up when you next restart Firefox. Karl's problem I've not seen before, so it would seem it's even rarer than the similar event under Firefox 2.
All these problems have the same fix--create a completely new Firefox profile folder and use that instead. Mozilla has instructions on how to do so here:

If you're having trouble with bookmarks, though, I wouldn't recommend copying over the bookmark files like they suggest there.

Inappropriate?If you're reading this page, it's probably because Xmarks has detected that your set of bookmarks has recently gotten much smaller. If you've recently deleted a large number of bookmarks, there is likely nothing to worry about. You can close this window and click "OK" to allow Xmarks to continue synchronizing.
If you haven't recently deleted a large number of bookmarks, something may have gone wrong with your bookmark set. Xmarks displays a warning in order to allow you to determine whether there is a problem before you continue synchronizing, as synchronizing in this case could cause Xmarks to spread your damaged bookmarks to other computers.
Before you continue synchronizing, we strongly recommend that you examine your bookmarks either by opening the bookmarks menu in this browser window, or by opening the Bookmark Manager by clicking "Organize Bookmarks" ("Manage Bookmarks" in Firefox 1.5) in the bookmarks menu. If everything looks okay, you can close this window and click OK.
WHAT TO DO IF YOU SEE A PROBLEM
If you do see a problem with your bookmarks, don't fear: your bookmarks are likely to be recoverable. Here are some things you can do:
Download your bookmarks from the Xmarks Server
Log in at my.xmarks.com to examine your bookmarks as they exist on the Xmarks server. If they look okay, download them to your computer with the following steps:
- Close this window.
- Click Cancel on the Xmarks warning dialog.
- Open the Xmarks Control Panel (Bookmarks -> Xmarks..., or else Tools -> Xmarks... -> Settings under version 2.0.xx)
- Click the "Other" or "Advanced" tab.
- Click "Download Now".
- When a message appears asking you to confirm the overwrite of your local bookmarks, click "OK".
This will restore your bookmarks to match their state on the Xmarks server. Note that you will lose whatever bookmarks you had on this computer before the download, so you should only do that if the bookmarks on the server are everything that you need.
Recover from a Firefox Backup
If you cannot use the download feature above, the alternative is to recover your bookmarks from Firefox's backup. Firefox automatically maintains a set of bookmark backups for you, typically 5 days' worth. Instructions for recovering from these backups are available on the Mozilla site.
After you recover your bookmarks, you should immediately perform an upload with the following steps:
- Open the Xmarks Control Panel (Bookmarks -> Xmarks..., or Tools -> Xmarks... -> Settings under version 2.0.xx)
- Click the "Other" or "Advanced" tab.
- Click "Upload Now".
- When a message appears asking you to confirm the overwrite of the server's bookmarks, click "OK".

WHY DOES THIS HAPPEN?
There are a number of things that can cause your bookmarks to disappear, but none of them are due to Xmarks itself. If Firefox doesn't shut down properly, your bookmarks file on disk can become corrupted, for instance. There may be a problem with your profile, the set of files in which Firefox stores all of the information specific to your installation, including your bookmarks. Xmarks can't prevent these problems from happening. But we are trying to limit the damage by detecting when this problem has occurred, and by providing this information to help you recover.

YEs, I have to go through the X Marks set up wizard every day with my lap top. My fire fox is shutting down correctly and so is my computer. But, even after a good synch and a good shut down, the very next session has zero book marks. -
Inappropriate?I'm having the opposite problem... I add to or organize my bookmarks, sync them with xmarks just fine, but when I shut down firefox and re-open it, my bookmarks are the way they were before my changes and sync. I don't get it. I wonder if the Firefox bookmarks backup and Xmarks are conflicting, but I don't know how to do anything about it!

Inappropriate?Xmarks is a disaster.
I have spent more time trying to retrieve bookmarks, deleting endless duplicates - following technical instructions to create identities - and everytime I open Firefox it keeps telling me to select between local version and server versions of ALL my bookmarks - or it tells me there is a duplicate and only gives me the option to continue and have a duplicate (what is the logic in that?!) or cancel, in which case you are back to the start again and it continues all over again.
Foxmarks never, NEVER, required any attention.
Xmarks is a complete and utter disaster.

Totally agree.
Thing is when it's ALL your bookmarks that suddenly vanish it's rather easy.
My main issue is scatterred/random bookmark updates that undo changes/additional bookmarks/folders, which is a big big pain in the ass.
3 times in the past 2 weeks that I noticed, twice of which I restored a previous version.
I'm half a step before uninstalling XMarks (which I really don't want to do, as I desparately need its (now claimed) functionality.
Please, please look into this issue. It's hell. -
Inappropriate?The problem is the company's incompetent way of working! I think x-marks is another application and NOT the same as Foxmarks. X-marks could have a hidden agenda to enable seeing all our private bookmarks. That could be the reason why we weren't told before foxmarks changed to x-marks the risks when importing from the one application to the other

Inappropriate?When I installed xmarks update 3.1.1, I can no longer see any bookmarks in firefox. They still exist on the server, but have become invisible locally. The situation is the same after downloading.

I want to add, that their 'helping-team' also is a disaster claiming to send us "The best answer from the company" not letting us judge that before stating it and ignoring the fact that most of us haven't solved the problem despite their 'best answer!"
I have uninstalled 'Un-bookmarks,' (or Y-bookmark?) because of dishonesty seen from my point of view. -
Inappropriate?All history functionality in firefox, including back button, was also disabled. I have solved for now by manually rolling back, w/ firefox reinstall, to xmarks 3.1.0

Inappropriate?My bookmarks disappear regularly. Sometimes a restart of Firefox gets them back, but today I noticed that XMarks was not present in the add-ons list, there's no icon in the toolbar and worse, I can't install it again. What's going on?

Inappropriate?Recently, I had quite a few older bookmarks vanish. I brought them back using a Backup and merged them and got a lot of duplicates, which isn't such a good thing when you have a few thousand bookmarks. And BookmarkDD wants you to delete them one-by-one. Any suggestions (in case it happens again)?
Suggestion -- Is there a way that when you pull up a backup and merge them, that only the ones that weren't there before show up? Because between then and now, I had moved some folders around. And stuff.

Inappropriate?My bookmarks in selected categories have disappeared from the drop-down bookmarks menu, though they appear in the X-marks listings. Nothing I do seems to correct this. One solution was the import my favorites from IE, but that copies incompletely. This spoils the use of Firefox.

Inappropriate?I logged on this morning to discover that my bookmarks had apparently been rolled back by several weeks/months. I panicked a little, then found these instructions and restored a previous version from Xmarks.
The only thing different I did last night was run a suspicious website in Sandboxie. I can't help but wonder if that had something to do with it, as I hadn't used Sandboxie in months previously. If anyone else uses Sandboxie or similar, you might try monitoring the effect it has on your bookmarks. Just a random thought.

Inappropriate?Same problem here. And bookmarks are disappearing on 5 different computers running Windows and various flavors of Linux. Bring back Foxmarks as it actually worked. *EMPLOYESS*: It still isn't fixed. I don't believe there is a Firefox problem on five different computers

Inappropriate?I am completely and utterly FED UP! I understand that Xmarks is free-ware and I probably should not expect much, but I've wasted so much time getting it to even just limp along it isn't even funny! It never really worked well.
Now it just deleted a bunch of my bookmarks again, and scrambled the others! No more! I can't even log in to see WTF is going on: it bounces me back to the login page every time! I've got cookies turned on and I know I'm using the right password, so WTF?
I'm deleting this crapware. Good riddance!
I'm using Firefox on about 4 or 5 different machines, however only two of them are ever active at the same time.

Inappropriate?Ever since I switched to xmarks I am starting to notice that book marks are disappearing. At first I thought I noticed less bookmarks but did not really pay attention. Then, today, I verified that for sure book marks are disappearing over time. Luckily I have made my own backup with an export file since I don't trust xmarks at all at this moment.
To add some specific detail I notice that it is only the top level folders that have been deleted. It seems that if a folder still exists then all the book marks in that folder still exist. WHY IS THIS HAPPENING????

Inappropriate?The same is happening to me. Yesterday, I log on with Firefox (3) and it does a bunch of updates to the various add-ons. Restart Firefox? Ok. Next thing I get an error message telling me my bookmark list is way shorter than it was.
Boy, did it really mean that. Everything has gone. So I do a synch with the Xmarks server, and everything has disappeared from the server.
So I'm not in a flap yet, as I have everything stored on my laptop, so I carefully go into the wizard to make absolutely certain it does not synch with the nul list on the server, but rather takes them all from my laptop.
What does it do? It restores the nul set from the server onto my laptop.
NOW I AM PISSED. I had hundreds of bookmarks, all logically stored in heavily nested "folders", and they have disappeared from both computers without any instruction from me.
Can someone explain this in terms I can comprehend?? -

Inappropriate?Yes and I just love the way they tell you that FIREFOX may have a problem. I have never ever had a problem with Firefox on any computer. I guess they forgot that THEY are the add-on and not the browser.

Foxmarks worked.
I have total disappearance of bookmarks but fortunately for now, only on one laptop out of 2 desktops, a mac and 2 laptops. The laptop it disappears on is the newest and the least used. It runs vista ultimate, and latest firefox 3.0.13.
Sometimes they vanish more than once in the same session - it just reverts to the firefox original 16 bookmarks in every case for me.
There's no xmarks uninstall on the xmarks menu, to reinstall in case it's a bum install.
Clearly one should back up bookmarks to an html file on a hard disk or two, but Xmarks is selling security and delivering risk and worry. Don't blame firefox, find out what's happening dudes! Your software is not 'free' if you are costing your customes hours of their time at whatever their earn-out rate is to make your software work or fix the damage it

Inappropriate?I have since discovered ("since" this crisis...) that xMarks actually stores your bookmarks like a 'restore point', and you can log to the server (assuming you have an account, of course!) and restore your bookmarks from a previous point.
So all is not lost, mercifully. I assume you can do that with Safari also, chipmck -

Inappropriate?I use xmarks on several computers. A little while ago all the bookmarks in the bookmarks toolbar disappeared. It now seems that they all appear in the bookmarks menu instead.
I suspect this has something to do with the fact that I use FF in english on some computers, and in swedish on some computers.
