Inappropriate? No, folders will not be available until PBwiki 2.0 is released. (soon!)
In the mean time, this is what you can do.
Assign an upload page for each student. Have them use the "Attach File" button to attach files into the page. That way, you can easily find all the files for a specific student.
First, have them edit a page and place the mouse cursor at the location the file is to appear. (do not highlight any text)

Next you'll see the Attach file dialog. You'll see that you have two options to add files. You can either add a file from the list of files already uploaded on your wiki, or click the Browse button and look for a file on your computer. Once you have found the file on your computer, just hit the Upload button.

Finally, hit the OK button when you are ready. -
Inappropriate?Clif,
I'm Beta testing pbwiki 2.0 and I can see no way to put uploaded files into folders. You can put pages into folders and have links to files in the pages but you cannot have files organised in folders. maybe I have missed something. Adding files to folders would be a welcome feature.

Inappropriate?Hi Seanmac. You didn't see it because it's not there yet. I was thinking of pages in folders, not files.
At this time, my recommendation above is your best option. We may add file folders in the future. -
Inappropriate?I would very much like to see this feature too. We are planning to upload lots of documentation and we will need some way to organise it in a file/directory structure or it will become unmanagable very soon with everyones files jumbled together. This is actually vital to our requirements (until then I guess we keep the documentation on our local servers) but doesnt that defeat the object of the wiki...?
I’m hopeful this will get top priority
