I just saw the tool-tips. It's nice that you call that feature out, but they appear a little bit problematic. I think there's a better, less confusing solution.
First, they don't work on Chrome or Firefox on OS X (at least in preview mode). I tried for a while to dismiss a point unsuccessfully.
Second, double-click is just a weird interaction on the web. It's an especially weird interaction to delete something, in my opinion. Also, I'm not sure if I need to double-click on the point, or the tool-tip (which just selects the tooltip text when I do)
If you're already doing the pop-up tool-tip, couldn't you just make an explicit link to remove it?
See attached image for two ideas. This is just an illustration of the interaction concept, not a design suggestion.

Should users be able to remove points that they've added?During a test, I accidentally created a random point (clicked "add note" and then tried to click away from the text-field to dismiss the text-field, but ended up creating another point). I'd love it if there were a means for a user to delete a point they didn't mean to place on the image.
Then again, I can see a case for not giving the user that much control (if you wanted to capture their first instincts, for example)
But, in the case were a user has made a genuine mistake, it seems as though they should be able to correct it.

I agree, I have a program that shows up called "Java application stub" it doesn't log a ton of time, but I have no clue what it is (I kinda think it has something to do with OpenOffice). So it's useless for trying to get a quick sense of my data. I would, however, like it to keep logging that time, so if I ever figure it out in the future I can "un-ignore" it, because at that point it will be more relevant.-
