One of the things to note is that other clients are already beginning to change this. Twhirl, as a matter of fact, now can include @ mentions as a part of the @ replies tab.
I think there's an easy way for you to accomplish this by including a new preference in the settings page that might be able to plug this in there.
While I understand that Twitter should definitely change the API and update this since there's so much more going on with @'s now beyond replies. However, (when I was building SocialThing) I couldn't always rely on the partner adding a new feature and sometimes had to take matters into my own hands.
Now obviously, you guys have your own roadmap, but this is a huge use case. People want to know when they're being talked about. There's a few reasons why a Twitter search better than @replies call, and a few reasons why a Twitter search is better:
Twitter search means I don't get @replies from people that are private.
@replies means I'll only see when things have me in the beginning of the tweet.
New users that are coming to Twitter for the first time have no idea that the concept of "mentions" even exists. They click on the @replies tab and assume it's going to contain anything about them. Unfortunately, because Twitter doesn't surface Search more prominently, there's no way for them to know that they're being mentioned elsewhere. I think this is where clients can really pick up the slack. Combining a Twitter Search call with the @Replies API call could really be useful as part of an aggregated button. It would also mean that I no longer need to do two different actions to get the same (relatively) information.

Currently I have to set up a search for @indiekid in the "More" tab just to be able to see everything.

This is Microsoft Entourage 2008. Entourage was sort of the first "3 panel" look on Mac OS. I think they do an excellent job of displaying this. I would say that you wouldn't even need user selectable things in the "vertical" display. If you could at least just style it like this, it would be so much better than the situation now where that particular panel needs to be huge.

Only inboxes should affect the badge new mail count.Currently, I am subscribed to a label on Gmail (folder in Postbox). Whenever new mail goes in there, it brings up Growl and updates the badge. Unfortunately, I set up a filter so that I wouldn't see new mail to this label in my inbox, but could pull it up later if need be.
You should only report mail that's hitting the actual inbox.

Growl integration should display a preview for the emailWhenever I get an email from Mailplane, etc., Growl pops up and tells me who sent it, a synopsis of the email and then (if they're in my Apple Address Book), a picture of the person that actually sent me the email.
This is an essential feature, because right now I just find myself needing to go in and look at every email that comes across my inbox, rather than being able to be selective depending upon the actual email that comes in.
