The Twitter API was recently updated so that @replies posted via the API can link to the correct tweet via an "in_reply_to_status_id" parameter.
I don't think they'll be able to do that for @replies posted via sms or any of the third-party IM gateways, though.
What remains to be seen is whether @replies posted via the Twitter website itself will be able to take advantage of this.
