Yeah, I have the same, with a lot of feed articles (97). Not only I can't mark them as read, but I can't see in the feed the unread message ! Everything is marked as read, except that in the sidebar, I still have an unread number. When new feeds arrives, when I do have read them, I still go back to 97 unread messages. Really frustrating.

The yellow disk appear on my desktop, but appears empty in finder. I checked with cyberduck, files are there thought !
Here's an access for you to test :

Here's what you should see in the folder :
