At the moment, you can't export bookmarks with passwords. It's on the to-do list, though.
In the meantime, you can transfer your bookmark data and hierarchy by copying "com.connectionkit.registry" from ~/Library/Preferences. It won't contain your passwords, though.
To restore those bookmarks to another machine, place the file in the same location (~/Library/Preferences) on that machine.

Sorry to hear you're having issues with Flow. Can you post the connection transcript, so I can see what's going on? (In Flow, click the "View" menu, then click "Show Connection Transcript.")
