Do you have notifications enabled, in App Menu, preference/accounts? When you noted two notifications, do they say "You have new tweets"? If so, the are referring to auto-refresh updates, which happens every 3 minutes for the open card. This is called a banner, which is different from the notification which leaves a dashboard icon/panel in the lower right.

We are working on a different implementation that should accomplish the same thing.
The core challenge is that there may be a lot of tweets between what you've read and the new batch. As a result, there may be more tweets available than the API will return in one batch.
In any event, we have a feature planned that hopefully will work for you. It might not be in this week's release, but it will otherwise be in the next one.

The challenge is that the drop down already has a lot of stuff in there. And we are considering adding more (like Nearby).
An alternative idea is to allow user configuration of the menu:

User configuration of navigation popup menuWe've been considering a feature/UI idea -- user control of the popup menu.
From preferences, you would an orderable list of navigation targets: Home, Trends, My Tweets, etc. Bookmark entries would also appear.
You could drag/drop the priority of these elements.
The first 5-7 would appear in the popup menu. there would be a final "More" entry that would bring you to the the full list.
Would it be too complicated? Would it cause clutter? It is useful?

We want this feature too, but we can't do it yet...
The user interaction for this isn't simple. While many Twitter clients let you reply as DM or DM any user, Twitter only let's you DM to followers. The result is an error message.
We think Tweed should only let you attempt to DM if the user if a follower, rather than provide an error message about failure that could have been avoided.
However, twitter limits 100 API calls for an account, per hour and it amazing how quickly you can use this up. To correctly enable reply-as-DM for any tweet, you would have to check if the user is a follower, which eats into your budget.
Since only single digit of Twitter users use DM at all, we are going to either wait for Twitter API rate limits to go up or for some other caching solution that let's us not eat into our rate budget so aggressively.
