I just discovered an easy fix for this today. Applications won't respect Fantasktik's position, but they do respect the dock's position.

First, select Fantasktik's option to ignore the dock position and set Fantasktik's position to the bottom of the screen.

Next, set the dock to always be visible and place it at the bottom of the screen.

Then use the following terminal command to resize the dock to the same height as Fantasktik (10 worked for a 26 fantasktik bar height but you may need to experiment).

defaults write com.apple.dock tilesize -int 10; killall Dock

Restart your computer, and the dock will be hidden behind Fantaktik and applications will not overlap it!
