Ideally Songbird would use MTP to sync. There's a few issues. Some have been addressed, but some have not. And I'm not sure if those remaining issues will get addressed in this next release.
This next release will contain MSC support. If the MTP fixes don't make it in. You could disable the MTP extension and let MSC handle your mobile device. If you don't disable MTP, then it's like MTP will prevent MSC from handling your Windows Mobile Device.

Realize the callback mechanism isn't currently used. So I have no idea what shape it is in. Anyway to use that, you'd need to create a JS object that implements the sbIDatabaseQueryCallback interface.
Basically you'd create the object, define the QueryInterface method as:
QueryInterface : QueryInterface: XPCOMUtils.generateQI([Ci.sbIDatabaseQueryCallback])

When you shutdown Songbird, it "publishes" the changes that occurred while it's running. That's the flash you see. It also launches a process called songbirditunesagent. This process looks for a file called songbird_export.task. This file should be in your C:\Users\[Your user name here]\AppData\Roaming\Songbird2 directory. When iTunes starts it communicates with iTunes and updates it using this file.
So here's some things to check.
1. When you shutdown Songbird. If you go to Task Manager, and under the "Processes" tab do you see the songbirditunesagent.exe listed?
2. If you see the process listed, then statup iTunes. The process should end and be removed from the "Processes" tab in Task Manager.
3. Now, if something bad happened on either of those two steps you may have a itunesexporterrors.txt file in the C:\Users\[Your user name here]\AppData\Roaming\Songbird2 directory. If that file exists, please post it's contents. That might give us some clues as to what is failing.

Are you wanting to sync to a device or to a folder? For devices if you click on the device, you will get a page that has a Sync and Manual choices. Selecting Sync and clicking save will cause a sync immediately and whenever Songbird is started with the device connected or the device is connected when Songbird is running it will be sync'd. You can force a sync by clicking the "Sync" button that appears on the top right of that page. It is replaced by an OK button when an operation had completed. It will return when you click that OK button.
If it's a folder then it's automatic, I don't believe there is a way to force a sync there.

Make sure you have it in MTP mode. You can find instructions on the Cowon's MTP setting here
We currently have issues with some MTP devices that don't support the sync partner ID. What happens there, is the device shows up, but there is no library underneath. That should be fixed soon.

Yeah, it's something we've been working to improve with each release. The meta data issue is tracked by Bug 9479

Also some devices have device memory and the storage card as two separate storage items. Songbird may be putting items in the device memory instead of the storage card and that might cause the problem.
As Andrew pointed out you can verify this with Windows Explorer by view your device there and seeing if there are two top level storage areas and what their free space is.

Have you tried formatting the device? We've seen this or similar problems before, usually formatting takes care of it.
Should be able to do it on the device with the following steps, then you should be able to sync after that.
1. From the Main Menu, select More > Settings/Options > System Settings > Format.
2. Select Yes.

Probably won't get addressed in this release, but should get addressed in the next.
