Actually I add new sources direct to feedly too. But once I log out and log in or when I restart my browser, they disappear in feedly but I can see them in Google Reader.

I have the same problem. I love your addon. But the fact that it won't update with my Google Reader makes me use it less. But it is still my default homepage.
