Doesn't Twhirl pop open another window when it launches containing an "Accounts" tab where you can add or remove users? From there you should be able to delete the one attached to the old username and add a new "account" to twhirl one with the new username.

I changed my user name in Twitter, but now I can't log into Twitter using the Twhirl desktop client - it displays, and won't let me change, my original Twitter username.
