Ah, I solved the problem. It wasn't very tough. Checking the OFX file, every single transaction entry had the same value for FITID:
<fitid>0
After changing the FITID to something unique for each entry (1, 2, 3, ..., N) the import worked. So I'll write up a little perl script or something do to that for the files I download from this particular bank. </fitid>

I have the same problem. It could be because my QFX file is from a Japanese bank though. I'll try to mess around with the file format a bit first.
