Not that I'm any expert but I would guess that maybe the photos you used didn't have sufficient identifiable points to align?

Having said that I too have had this problem with a few panoramas that I thought had sufficient distinguishing points to merge with and which I subsequently stitched using another piece of software and then used CleVR to upload to my blog.
