Mikel is spot-on. You'll need to open the Replies and wait for the "Loading..." message at the bottom to disappear. After it disappears, the notification count should go down. To get the notification icon to disappear, you'll need to repeat for Replies and Direct Messages.
This will be fixed in the next release.

Hi! This is a bug and will be fixed in the next release. I'll post again when the next version is available!
The workaround is to view the Replies screen. Watch the bottom of the screen, and wait until the "Loading..." changes to "Processing..." and then disappears. After the message disappears, those tweets should disappear from the indicator. Repeat for the Direct Messages list. – Jason Schroeder, on July 29, 2009 23:04
