Hi Justin,
There is a way to close the source code of your application, and make it unavailable for cloning. A section called Permissions (on the right side of the application page), should let you do exactly that.

* A click on (change) link, brings up a pop up that let's you change who can see the source code and clone your work. By default, there is "Everyone" avatar on the right side.
* A click on the Everyone avatar removes it from the "viewers". Note that dragging won't (currently) work, you must click on the avatar image.
* You can add anyone from your contact list as a viewer; or leave the item completely closed.

How exactly it does not let you? Do you see any errors?
The following should work:
* click on (change) link brings up a pop up
* on the left you should see your contact list; on the right, you should see "Everyone" avatar
* a click on Everyone should remove it from the right side (current list of "viewers") and should move it to the left
* after confirming with "Ok" the wording in the permissions area on the application page should change to "Only selected viewers and contributors can view the source code and clone this application."

While user keychain (accessible from the You page) can be in theory used with Facebook applications; it's not the easiest route. It's better to insert the keys into the application using the Facebook registration wizard as described on the wiki here:

In what part did you get stuck in particular? My understanding is that you didn't get to copy the keys from Facebook into zembly.
