I've ran into the same issue, creating Mockups at 1920x1200 and then using an infocus projector that does 1024x768. I'm using the desktop edition, so I'm not sure if it works in the web version, but what I've tended to do was copy to clipboard and past in powerpoint, then shrinking the image to fit. Granted, you don't get to modify the mockup while displaying, but it does deal with the fit to screen issue.
One suggestion I would have if/when a feature like this is implemented. Using Excel terminology, allow the ability to set a "Print Area". There are a number of mockups that I have done that I will slide pieces over to the right that I am not using at the moment but I don't want to delete. When adjusting the zoom size I wouldn't want to see these at full screen. The other consideration is scrolling up and down. If the size of my print area doesn't match the ratio of the monitor, I would need the ability to scroll up and down. This comes into play with mockups of web pages. (When pasting to powerpoint I've had to crop images to multiple slides)

Minor nusance bug with Title / Headline object property sizeWhen you add a new Title / Headline object to a mockup, I believe the font size being displayed is around 40, but if you look at the properties, it shows 13, like a label / string of text. Of course if you change the 13 to a 14 the Title then shrinks dramatically. For some reason the property isn't showing right initially.

Allow me to mark any object as MarkupI was adding some markup the other day to a mockup and I wanted to show a tabbed dialog in a note to empasize what I was asking. I grouped the note with the tabbed dialog, hoping that when I removed markups from full screen presentations I could hide the dialog too, but it did not. So I was thinking it would be nice to have a toggle switch on all objects so they could be tagged as markup so that could be hidden.

Issue with links on items that have multiple linksItems that support multiple links has the link feature greyed out in the desktop edition (v1.6.17) on Windows.
The Button Bar and Tabs Bar have the link options greyed out and I am not able to associate a link with them. Links work fine for single buttons, etc, where there is only one link supported on an object.

Optional Label with a Text InputFor a Text Input, it would be nice to be able to optionally provide a Label as a property, or as a comma list, like "User Name,John Doe" and that would be interpreted as a Label of User Name followed by a Text Input field populated with John Doe. In addition, a property to tell the orientation of the label to the Text Input field would be nice. (Label above the Input Box vs. Label to the Left)

A comment on the question "Is Balsamiq a 'portable' app, i.e., does it run well from a USB drive?" in Balsamiq:
One thing to consider would be having and option to store the information your putting in the Local Store folder into a folder below where the app is runnig from. This would make it truely portable when running from a USB drive.
