If it's direct messages, I believe it's possible that the person you sent the messages to or received the messages from deleted the message. This happens because DMs are shared between the recipient and the sender. If one party deletes a DM from their inbox or sent items, it also disappears from the inbox or sent items of the other party.

You'll receive an email that will let you set a new password for that account.
Once you're logged in, you can delete the account by going to http://twitter.com/account/settings, scrolling down to the bottom of the page and clicking the "delete my account" link

Can you check your connections at http://twitter.com/account/connections and see if there's a third-party app that should not have access to your account? If yes, revoking their access may solve your problem.
