There is a very good description of the nature of this issue on this existing thread. From Adobe's perspective, this is the appropriate dialog, because you are allowing the program unrestricted access. We are all hoping they will adapt the AIR framework to be able to identify specific directories the program will access, but until then the dialog has to be broad.

twhirl stores your configuration at two locations in your user profile directory. The first is an XML file that holds information about your selected color scheme and all twitter accounts you set up, the second is an encrypted data store provided by AIR in which twhirl saves passwords it should remember. The exact location where these files can be found differs, depending on the operating system you use.
The XML file is called “accounts.xml” and should be located at
* Max OS X:
/Users/<username>/Library/Preferences/de.makesoft.twhirl.</username><random>/Local Store
* Windows:
C:\Documents and Settings\</random><username>\Application Data\de.makesoft.twhirl.</username><random>\Local Store
The Encrypted Store used to store passwords consists of multiple files, their names start with “PrivateEcryptedData”. They are located in a folder called
...\Adobe\AIR\ELS\de.makesoft.twhirl.</random><random>
Attention: you need to look for folders ending with </random><random>. There might be folders without these (called “de.makesoft.twhirl” only); these were created by previous Adobe AIR beta versions and are not used anymore.
