I know I could copy the shortcut from one to the other using explorer, but I want to right-click drag like I have for years.

I am a VIP beta tester, running pro trial (I guess -- it keeps telling my trial is ending in 15 days). I'm running 2646 like the OP.
I am experiencing the same issue as SunSparc, but on Windows Vista. Ever since the last update, whenever I want to use my desktop, it takes bumptop a long time (5 minutes+) for bumptop to react to my click. It's quicker to forcefully quit via Task Manager and restart BumpTop.
This is a new machine with a quad core processor, Nvidia 9800 GTX+ video card, and 6 GB RAM.
Is there some kind of log I can send you so you can see what's happening?-

The best thing I can suggest is to create a pile of the files you want to throw back into the folder (via the Lasso N Cross) and then drag that pile onto the folder you want the files to go to. Bumptop will confirm that you want to move the files into that folder. Click yes and *poof* you're good to go!

@Kentor: I see a functional difference between a pile and a folder.
I put folders on my desktop to organize data that I might not access that often, but I don't want to dig through my documents to find it. It's all in a folder on my desktop.
I put things I will access often into pile based on functionality, for instance, I put all of my (shortcuts to) programs that connect to the internet in one pile, games in another (separate games pile for my wife's games), and assorted (shortcuts to) programs in a third. In another pile, I have a bunch of folders for work related things. If those folders are accessed often enough, I'll de-pile them and let the folder sit on my desktop so I don't have to scroll through the pile every time I want to open the folder. If they're accessed really often, I'll hang the folder on my wall.
Given that, I like the ability to scroll through piles I create, without having to scroll through folders I have that may contain 100 subfolders or files.

@little blue: I'm going to bet that you downloaded a webpage as "complete page." This creates a folder called payment_aspx_htm_files (or something such). This folder contains all of the objects referenced in that .htm file (images, css, javascript files). You recognized this and put the file and folder into a pile to reduce clutter on your desktop. What you may not realize is that Windows moves the folder whenever you move the .htm file.
Bumptop tried to move this folder into a folder only to discover that Windows had already moved it! The further confusion was likely caused by a disconnect between what bumptop thinks is there and what Windows says is there.
But that's just one man's opinion.

I could agree with this if bumptop created an explorer-like interface that:
a) was uniform across all OSes
b) gave me the rich functionality that explorer/whatever gives me, namely
1) whatever sort order I like
2) display with details, list, large icons, small icons, or as its own bumpable area.

I dislike this idea, since it was implemented (horribly IMO) in the latest beta (2318). When I double click on a folder, I want that folder to pop up in an explorer window, not be displayed as a pile. If I wanted those files to be in a pile, I would put them into a pile.
I love bumptop, and I think it's great, but I haven't drank the bumptop koolaid fully enough to think that piles > folders.
