I'm on a Mac and have had the same problem and it has been solved by these instructions, given to me by Twhirl's Marco:
thanks for mailing, this looks like a problem with AIR not being able to access the so-called Encrypted Store, which is a container provided by AIR to store data securely.
The store is located at
/Users/<username>/Library/Application Support/Adobe/AIR/ELS/de.makesoft.twhirl.0EA062BC275E7ED1E6EC3762EFFD73C7158ADF33.1
Things to check:
- does the folder exist, and does it contain files called PrivateEncryptedData* ?
- is the store protected by Keychain? You have to open the Keychain manager and see if it is listed in the left column.
- if the files exist, does deleting them help? (close twhirl first, start, add accounts/passwords, and restart!)</username>

This seemed to work for me as well. Finally! Essentially, I deleted all remnants of Twhirl. BTW, I was having problems with TweetDeck, too. Anyway:
* I uninstalled the app
* I deleted the AIR folder under Documents and Settings (described above)
* I checked to make sure the folders were removed under c:/My Programs
* I went into regedit and searched on Twhirl and deleted all entries
* I reinstalled Twhirl and it's now saving my settings again.
Not sure if any of the above is overkill, but at least it's now working properly again!
