You can already go on quotably.com and 'correct' which tweet a reply is in response to, but there's no firefox extension or anything yet which will overlay this information into twitter.
One technique I like is taking the tweet id (like, 888819463) and appending it after the @reply. If I wanted to respond to that certain tweet, I'd write @TedErnst (888819463) The message. Another method that might work is @TedErnst#888819463, I think that might work too. Since each tweet id is unique, it'd be cool if it would still append "in reply to Ted Ernst" if I did @#888819463 which would be a shortcut to say at tweetid 888819463. It still knows (on the twitter site) who did it, and since the xml file that is given in the API actually has an in reply to field then apps would know who it was to:
<in_reply_to_status_id>888819463</in_reply_to_status_id>
<in_reply_to_user_id>2681</in_reply_to_user_id>
This is a pretty cool idea, I think, but I doubt it will ever be implemented, except maybe in greasemonkey scripts. Then, of course, it would have to catch on...

There's a good chance you know this already, but I figured I'd mention it just the same -- the Replies tab will show you all @replies addressed to you whether or not the person who sent it follows you.-
