i think the problem is that you generated a previous invoice for this project and those entries have been marked as billed.
Try this:
when you click the "add from timesheet" button look for "Exclude Billed Time" and uncheck it.
After you will click "submit" all the time from all the tasks should make it to the invoice.
If this is the case then it means that there is no bug it's just that you already created a invoice that is linked to that time (that is not making it to the invoice). If you did not submit that invoice to the client you can delete it and this new invoice you are creating will get all the tracked time when you click "add from timesheet"

I would recommend to start from a clean slate.
a) Uninstall Paymo Desktop widget
b) Disable all the addons in Internet Explorer ( as described in google help page ) including google gears.
c) clear internet explorer cache and restart your computer.
d) check that online popup widget works with no problem.
e) download and install paymo desktop widget again.
If all goes well after this you can start enabling the addons one by one if you need them.

1. This is not possible, the software is designed so that users have more refined control, they can add/edit/delete entries to their timesheet. You can use this as a clock in/clock out system by adding one project and one task and have your employees click the start button at the beginning of the day and stop at the end but they will also have the ability to edit their entries.
2. The cost is 3.99 * 10, you create a commercial account for 10 users. and at the end of the semester you can "archive" the current users and create other users, i.e. a commercial account for 10 will allow you to have an unlimited amount of users but only 10 of them active.

There is no way to import invoices/time tracking from one account to another.
But i don't see why you would need that. It seems to me that the main company is just a proxy, i.e. the invoice you receive from a partner company, you forward to the client but at a different rate. So the only hard part would be to "manually" create the invoices in the main company ( copy the exact rows from a partner invoice and change the rate ).
Is this something you can work with?
