Thanks for the reply. Of course, there could be thousands or many more who experience this and don't report (or who even use or know about this forum). Also, have you found any common threads in those who have reported this recurring issue (computer used, OS version, Xmarks version, etc.)?
I also had experienced the need to "reset" (delete file/folder) using Xmarks for FireFox too before and found others had that issue. I have a very hi-end system and advanced computer skills & experience, so I don't think it can be attributed to user error or newbie issues.

With that logic though you might as well ask Xmarks to sync Bonjour and Address Book bookmarks too. We are talking about non-standard bookmarks features that only Safari utilizes. The argument that you are "used to having them that way" because that's how you got into the habit with Safari could be applied here as well.
I still see nothing wrong with having one all-encompassing Bookmarks Menu section (with all bookmarks; and no, they don't all have to be of equal importance or accessed with equal frequency by any means) and then the Bookmarks Toolbar for all items you access regularly, but is still also contained within the total bookmarks section. The key here is that you only have to update one section so that the Bookmarks Toolbar is just aliases to bookmarks or bookmarks folders already contained in the Bookmarks Menu, as I mentioned earlier.

Well, applications are always changing to make things clearer and more logical. Is it really that difficult just to copy your bookmarks from one section to the other? I just did a copy/paste in a few seconds and my problem was resolved.
I still wish there was an "alias" option though, as I described above.
A comment on the problem "Not all Safari bookmarks sync" in Xmarks:
Actually, I think it is more confusing and not very logical to have 3 bookmarks sections. I actually wish that the toolbar bookmarks were aliases of folders in the regular bookmarks menu, so when you update it there it updates in that area too (I like the toolbar bookmarks to simply be frequently used folders that are still part of the main bookmarks menu). – Steve Leuniz, on August 27, 2009 23:16

I still don't get the big deal. Just use the two sections in Collections and forget the bottom section in the complete Bookmarks Window. You can easily drag them over as many of us did - problem solved. As I said earlier:
"The Bookmarks Menu is supposed to be just what is on the Menu bar at the top of the screen and the Bookmarks Toolbar for the browser's toolbar, but what different does it make if you only use these two for everything even in the full bookmark organization view? What's the big advantage of having a third set below under Bookmarks, other than the top level of each folder stays on the left -- you still have to click open all sub-folders either way."

Yeah, I just completely deleted the lower set in the Bookmarks category and used the set Foxmarks had been updating in the Collections category. So I just have the two main headings: Bookmarks Toolbar and Bookmarks Menu and they all get synced fine.
I'm not sure why someone was saying they couldn't do a search or somehow it was harder to have them there. I realized that the Bookmarks Menu is supposed to be just is what is on the Menu bar at the top of the screen and the Bookmarks Toolbar for the browser's toolbar, but what different does it make if you only use these two for everything even in the full bookmark organization view? What's the big advantage of having a third set below under Bookmarks, other than the top level of each folder stays on the left -- you still have to click open all sub-folders either way.
Also, I had that error notice with Safari for Mac where I got the message "Unable to get remote changeset". I found on here to stop Foxmarks in system prefs, delete the ~/Library/Foxmarks folder, restart Foxmarks and sync from server and it worked like a charm... two problems solved! ...for now.

LOL, I see no image attached, but you're not obliged to reply if it's too taxing for you. Once again, the Bookmarks section you are referring to is the same headings that are under Bookmarks Menu in the top Collections section (and in the pull-down Bookmarks Menu in the menu bar itself). I don't know what part of that you don't get or what it is you're not seeing. But maybe someone else can chime in, thanks for all your help.
P.S. An image is attached to show exactly what I have been saying.

In the main bookmarks window yes, the pane on the left shows Collections and Bookmarks. If you're saying Xmarks only syncs the top part (Collections) which includes Bookmarks Bar, Bookmarks Menu, History, Address Book, etc. the bottom part (Bookmarks) is technically in itself also part of the Bookmarks Menu which is in that top group.
Are you saying it only syncs the top level of the Bookmarks Menu, as I have been saying, and not all the folder levels within?
