I have sorted this, via the @twhirl help twitter feed.
Go to your dock, right click (context menu) and click "reset windows". Just do that whenever it goes wandering off. -

I also love Twhirl and wish I could use it again . . . it's the best twitter app out there.
I'm seeing the same issue, although only on a single monitor. At some point, the app resized itself so that the bottom portion of the app window is now offscreen and, since the resize window button is hidden offscreen also, I have never been able to get the entire window to be viewable again, effectively making it impossible to use the app. (I'm actually trying an alternative because Twhirl is permanently hosed for me at the moment).
I've tried uninstalling AIR and Twhirl, changing screen resolutions, modified clicking of every type and nothing has worked so far.
Would be nice if there was a "reset window to default size" option in prefs if not a method for checking itself to see if a portion of the app is offscreen. No clue if that's even possible, but a user can dream :)

I've tried everything I can think of—changing appearance, moving text entry field to top, changing skins, looking for prefs to delete somewhere (there are none that I can find).
I'm running OS X 10.5.2 . . . any ideas?
