I actually found a reason for the sync problem if the bookmarks-file on the server gets deletet:
- you use FF 3.5 and there is one Machine syncing from FF 3.0
- most of the times the following sync from the FF 3.5 machine results in deleting the bookmark file on the server (and as a result of this an 404 error inside the log)
Hope that helps anyone having the same problem...

the use checkbox IS set, and this is they way it should be, the both url's are correct, it worked out since about a year with our own server! Why shouldn't I use my own server? It's the most fast and secure way, the connection is encrypted, the server is very fast and highly available...
I have three machines here (Workstation, Notebook, Subnotebook) all of them use this server for synchronisation. It works well for Xmarks-Plugin + FF < 3.5, as soon as I intall FF 3.5 it stops working, so I guess there must be a bug within Xmarks in connection with FF 3.5.

Same Problem, everything working fine with FF < 3.5 since several months, after update to FF 3.5 it stopped working; trying to overwriting server or local data without sucess:
