Try this site out http://www.slideboom.com they have a free add-in i spring for powerpoint that converts your presentations to flash.
Site keeps all the animations transitions and audio.

I often have pps files convert to manual with no music. Just RESAVE them to a PowerPoint Show. Go to File, Save As, and choose PowerPoint Show.
