You can direct Photosynth where to store it's temporary files by setting the TMP environment variable. The easiest way to accomplish that is to create a shortcut with the following target:
cmd /c set TMP=D:\ & "%PROGRAMFILES%\Photosynth\pswebclient.exe"
(assuming you'd like Photosynth to use the root of drive D)
