I've had this issue for about a week now. Before, Xmarks was a boon, since I have three machines and 6 virtual machines running on them, not to mention my work computer. The ability to sync all was a time saver. Now, the opposite is true.

I will say that I actually never sync; only upload and download, but still get duplicate bookmarks in other folders, and even duplicate folders. I also just upgraded them all to 3.3.3 today with the hope that maybe it's solved. Then I cleaned up one of the instances of firefox, uploaded then downloaded to all 10 versions I'm running.

If this doesn't work, I'll have to pull the plug on Xmarks because it's taking up too much of my time. Pity since it's an incredible product, when it works...
