I wanted to post something related, especially since the new software updates are now in use. I think it would be good to have some user input over new version. I think a new version should not automatically be considered stable and the latest. Instead, I would suggest that you ask users of a specific version to specify the release state.
Also, users should be able to suggest the quality of a release. Taking the Firefox 3.5.3 version as an example, maybe it would also be nice to have a 'release candidate' or 'next release' status. (This version appeared on the update notifications, but was not published yet.)

problems with favorites displayI found that page is 'jumping' because one of my entries requires two lines, while the rest needs one.
There is a little 'x' in the top right corner in the text below the favorite icons. I thought that the 'x' was something like 'close', because of the location and shape. I seems to be a remove feature without any confirmation.-

Add web application instancesIt would be cool to be able to track the usage of installed web applications. Thinks in terms of Horde, Redmine, JIRA etcetera.
People would have to match URL's to software however, so I can see that there might be problems. A Firefox addin might help, but would need some logic to detect certain application.
Another issue might be security. I'd have no problem if our Redmine usage is tracked, but wouldn't like our URL to be published.
