Any way to somehow mark the percentage done for say longer (3 point) stories?

Inappropriate?No Tracker does not have that feature. Tracker is built around the idea that stories should be broken down into features that can be done within a single iteration.
Larger stories like 3 point stories should be broken into smallers stories before they are started.
