Only inboxes should affect the badge new mail count.
Currently, I am subscribed to a label on Gmail (folder in Postbox). Whenever new mail goes in there, it brings up Growl and updates the badge. Unfortunately, I set up a filter so that I wouldn't see new mail to this label in my inbox, but could pull it up later if need be.

Inappropriate?I'm not sure, but try setting 'pb.accounts.show_unread_for_inbox_only' to TRUE in the Config Editor. (Prefs > Advanced pane)
