Exclusion lists would be useful...
I would like to be able to exclude certain websites and programs from being tracked on particular computers.
For instance, at home, I remote-desktop to my work computer, which is also running rescuetime. But rescuetime would track the use of mstsc (the remote desktop software) in addition to my usage on the work computer -- I would like to avoid that double-counting.
And, to be honest, I'd rather not my visits to certain websites be tracked.

You've got a few options here that we already have up and running:
1) Ignore list. You can ignore any app/site within the web site. This isn't the best privacy option, because we have to maintain a list of excluded sites, but it can be handy for certain situations (It's great for VMWare or Screensavers that don't idle out).
2) Whitelists. This is one of my favorite features-- you can basically set up a list of sites that you WANT to track and all other sites get sent to RescueTime as ("other web sites"). Details at http://www.rescuetime.com/whitelists

Inappropriate?Perhaps I was unclear about needing to exclude mstsc.
I mstsc from from my home computer to my work computer. While connected to my work computer, I use my work computer to connect to my test machines with mstsc.
I do want to track the time I spend on my test machines, so ignoring mstsc on the website would not be helpful for that, since it doesn't break down the usage. (I guess that's another idea -- being able to see how much time I spend on each unique computer.)
Whitelists are somewhat useful, although one flaw is that if a certain website starts to take a lot of time, it's hard to see that bubble up.

Inappropriate?You have whitelists, why not blacklists as well - just a list of sites you want to specifically exclude - I'm not sure what you mean about the Ignore List - I don't see anything in the prefs about an ignore list.
