Track numbers not synching back to iTunes?

I just used PodWorks 2.9.4a to transfer my music from my IPod Touch (v. 3.0) back to iTunes after my laptop's hard drive crashed. All of the music transferrred, but I do not see any of the track numbers in iTunes. I am worried about synching the iPod and losing all order of my music when I do so. Will synching the iPod cause a problem with track order on my iPod as well?
