Tracks recorded from vinyl not listed in database correctly

Why is it that music recorded from vinyl does not get correctly included into the music database, even if the structure is consistent with all of the "ripped" or "downloaded" stuff?. I have a music library much like most other people's:
LibraryName/BandName/AlbumName/01 First Track.wav
LibraryName/BandName/AlbumName/02 Second Track.wav
LibraryName/BandName/AlbumName/03 Third Track.wav
Tracks that I have recorded from vinyl I have put into the same structure...
For some reason, whatever app I use will not list the tracks under the correct album and band even though the directory structure is set up in this way.
Apps include iTunes, Rhythmbox, Amarok and Songbird.
I expect that I could somehow "manually edit" the properties of each track but this would be a very long and slow process... Even if I did do this, in the event that I needed to rebuild the database from scratch, all of my amendments would be lost.
How does the app know what the original source of the music was, and why should this be an issue?
When I find my missing tracks, usually at the end of the list, they do play correctly, they are simply not listed in the database where I would expect to find them.
Can I run some kind of script to add the missing tracks to the database. I am quite happy to run "command-line"/"console" routines.
