Compressor (FCP) to VS4

HI everyone perhaps you can help, I am using Compressor 3 I have batched out my media properly but I have noticed a video issue, the picture and color is awesome but when movement takes place there is a strobe effect, almost like an incorrect frame rate, I have tried numerous settings but I end up with the same video quality, good color good sound but strobe effect on video. Can anyone help?
