After you turn off the menubar icon, re-launching the app to open the preferences window causes the icon to reappear, and that particular preference to become unchecked. This is 100% reproducible under the most recent 10.8 developer seed.

That's how it's programmed to work.
So double clicking on the app again turns off the hide setting.
But you were expecting it to just show the preferences - actually I could make it do that - do you think that would be more logical?
