Just having a quick look over the recently published NUPACK designs. And I realised I had read about G quadruplexes before.
I'm not sure why, but the conditions that have been set for "NUPACK Design 4" for all the shapes involved, all have a quadruplex contained within.

Using the website http://bioinformatics.ramapo.edu/QGRS... to confirm.
Not sure if this has any relevance to the errors we are getting, but its very interesting to find this related.

This is interesting.

The synthesis team told us that the high rate of "G"s in NUPACK designs made them somewhat hard to analyze...perhaps this is related?
