As far as I can tell, Ghostery hasn't 'broken' any web pages for me. However I have noticed that the BBC Home Site has its widgets pushed into two of the three columns since I have installed Ghostery. They can't be dragged back either without returning to their new places. They all seem to work OK. I have tried uninstalling Ghostery & re-installing but to no avail.
I am assuming it's some Java or Ajax scripting bug.
It's no big problem, but I thought I'd report it as it may help future development of Ghostery.

I am having the same problem on SeaMonkey which does not have Ghostery. After some trial & error work in safe mode in both Firefox & SM I have come to the conclusion that it is something to do with Adblock Pro & nothing to do with Ghostery. I made a clean install of Firefox & it seems fine now.

I need to see an example of the issue, since I'm unable to see the problem when I look at the site myself.
