Can you delete the episode "Pilot" from the TV Series "Scream" Season 1. I wish to delete as it's in a season called "unknown" instead of Season 1.

In fact is there a way to move the episode to the proper season without deleting the episode completely and having to add it again?

Simply edit the episode from the episodes page. When entering episode information there is a box for episode number.

The format is season.episode

So episode 4 of season 2 would be episode 2.4 and so on. Episode 1 of season 1 should have been entered as 1.1

The number of seasons on the shows main page is auto updated based on the seasonal numbers applied to episode numbers. So if a show had 3 seasons already and you wanted to add season 4 to the show, you would just add new episodes numbered with 4.1 4.2 4.3 and so on

For more info read this:
http://www.imdb.com/help/search?domain=helpdesk_faq&index=2&file=episode&ref_=hlp_sr_1

And note:

Pilot: A pilot aired well before the rest of the series, or unaired, is considered episode 1.0; an episode aired between the first and second season, but clearly not part of either, would be episode 2.0 (see, for example, "24" (2001) {Season 4 Prequel (#4.0)}).

So it depends on how the pilot aired. Was it part of season 1? Than it's episode 1.1 but if it aired the year before it would be episode 1.0 and the first episode which aired as part of the seasonal release is 1.1
