How do you mean, "It is confused with a season"?

If it's a regular episode you can just give it a season & episode number and a release date to make it fit in with the other episodes

Or you can give it the season & episode number of an existing episode to merge it out of existance, that's always better than trying to delete it

It will warn you that:
There is already an episode of this series with the same number
but just acknowledge that warning and proceed to complete the sumbission
