Frank the Monster from Hellraiser.  His actions (enlisting the girl to kill people so he could grow his skin back) are mostly justifiable since he is a victim and no one wants to look like that. But the fact that this woman is his brother's wife who he was sleeping with when he was alive takes away any sympathy I might feel.

Some good ones here, but I don't know about Burns, granted he was portrayed as a bigot and hypocrite but I'm not sure I liked the way he was framed by the "heroes"... in fact, M*A*S*H is one of these unique cases where I felt no sympathy toward the protagonists and one movie I can call misogynistic though I usually hate to brandish that flag. But in a way, he was an antagonist, it's true.

Added everyone but Pentangelie (he's a Frankie and 'franky', he was more a tragic character than an antagonist) and Frank Hamer, the guy only did his job and Bonnie and Clyde are the actual villain protagonists.

That one will be hard to vote, because I'm torn between Frank from Donnie Darko and Frank Zito from Maniac. I will probably vote for latter, because the former is not much of a villain, actually, more of a neutral mentor-like figure with sinister notes.
