Why is Yojimbo missing from the Top 250 films when it has an average score of 8.4 and over 65000 people have voted for it?

Oh ok. Well it should be higher as its has a score of 8.4. Hence the reason I missed it.

The list goes by "regular users'" votes. Not the raw score. If you want to see the list by raw votes, you can use "advanced search."
