It would be a good idea to open the Account list and delete any accounts you don't want to transfer over. But before you do, you should change any transfers to those accounts in the accounts you are keeping to a category rather than a transfer.

Hopefully others will chime in here on what else you should clean up before the migration. It's been a couple years since I did it, so my memory of what I did is pretty fuzzy now.

Thanks Rick!  I also figured out how to delete old accounts that were no longer relevant.
